I have had some arguments with fans, but the ones that I have encountered never took it to a physical extent. You just have to hold your own. I am not brazen enough to wear a jersey to a game, because I have heard too many horror stories, but I have no problem wearing it in public. I see people do it all the time, and the incident with that lady a couple of years ago is an isolated one. I mainly hear about Eagles fan violence at the game.
On another note, I have also had friendly exchanges with some Eagles fans. Many of my co-workers are pretty cool and objective, and they don't hound me if the Eagles beat the Cowboys, and I don't really say anything to them if the Cowboys beat the Eagles.
I spent time growing up north of Philly during the late 70's early 80's. Went with my father w/o Cowboy's swag to a game and had beer thrown at us for not cheering when Danny White was hurt (the beer landed on an innocent family behind us and mayhem ensued). Also saw some Cowboys fans really get abused waiting for a SEPTA train.
Cars with Cowboys stickers are often keyed or worse. As far as bars are concerned... Chickie's and Pete's have damn good food, the atmosphere is rowdy, but there are also a number of bouncers that would probably make it a safe experience for you.
