can someone explain the new rules about what players can go on the pup list and at what point can we put a player on IR.
 
The new rules didn't get approved because no agreement could be made.

IR means any player placed there (at any time) can be kept on the team, without counting towards the roster, but they cannot play at all during the season.

PUP means any player placed there (before the season starts, if they haven't practiced if I recall correctly) can be kept on the team, without counting towards the roster, but they cannot play until after 6 weeks. When that player returns, the team will have to release someone to make room for that PUP player.

The new rules would have allowed for one player, who was placed on IR, to be called back to the team at any point. That player, for the Cowboys, would likely have been Mike Jenkins... but it wasn't approved.

explain why we had to waive Nagy before putting him on IR, and is someone like Ware or Witten eligible for the pup list?

No, Ware and Witten participated in practice and preseason, so they cannot be put on PUP.

Nagy had to be waived because the team wanted to keep him and put him on IR. Had they cut him outright, he couldn't have been put on IR.

So they waived him, hoping he'd make it through waivers, to put him on IR... but it didn't work out in their favor.

PRESEASON PUP:
A player who, as a result of football-related injuries, is unable to take part in training camp practices may be assigned to the preseason PUP list. Players can be moved off the PUP list to the active roster at any time, even after one practice. A player cannot be placed on the PUP list, however, once he has taken the field for a practice, even if only for a few minutes.

REGULAR SEASON PUP: A player who finishes the preseason still on the PUP list can then be placed on the regular-season PUP list. Such players must sit out the first six games their team plays. At that point, teams have a three-week window in which to allow the player to begin practicing; from the day the player begins practicing, teams have an additional three-week window in which to decide whether to activate the player to the 53-man roster. If either of those deadlines pass, the player must remain on the PUP list for the remainder of the season.

PUP: A player may be placed on PUP if they have not practiced during training camp. Kowalski, for example, was eligible for PUP because he never practiced in training camp. Nagy had practiced the first week before getting injure, so he was not eligible. Witten and Ware are not eligible for PUP because they have already practiced.

IR: Players subject to waivers (I believe that's the first 3 or 4 years in the league) must be waived/injured before going on a team's IR. Another team can claim them, but are doing so knowing they are adding an injured player to their 53 man roster. Veterans that are not subject to waivers can be simply placed on IR.

because we needed the roster space to bring in more offensive linemen for camp. We could've hold on to him and waited until the final cuts to place him on IR and to stash him for next year.
