How does the ref preventing a snap not stop the clock?

Because otherwise you could use late subs to circumvent the play clock because the ref would have to prevent the snap. Dallas tried to be cute by doing a late sub but did it too late so the defense did not have sufficient time to do their subs. That penalty is 100% on the coaching staff.
