The attachment hurts and seeing characters die or respond in a certain way or endings to take place that we don't agree with, can really bother some of us.

Games of this type I never play through more than once. The only games I played through more than once were games like Super Mario Bros, Shinobi, Rastan, etc. Side scrolling games.

I don't think this is what Bioware planned at all cause if it was you never actually finished the game or worse yet you failed miserably. The extended cut is going to explain how certain members got back on board the ship and stuff in time to run away, they really wouldn't bother explaining all that if it's all just in your head.

It's a good video and he's put a lot of work into it but at the end of the day it's not 100% accurate he's done some editing to make it fit and that doesn't exactly strengthen the theory
I saw this video a few weeks back and replayed the game to see if some of these little hints where there and they either where not or they had been presented in a way in that video that doesn't really fit with how they where in the game.
Reality is that EA are not very flexible with release dates and rumors are the original ending was leaked a few months prior to launch and they had to put something else together in limited time. This would explain why the ending is so damn sloppy. BW is more or less admitting to this by giving inn to nerdrage and expanding on it, they wouldn't do that if they felt it was good.

I, too, got the game on opening night, took my time, enjoyed the ride, and finished the game about a week ago. I chose the "destroy" option and had built my war assets up to 7300 with 100% galactic readiness. I had heard people were upset with the ending, but I was okay with it. It was only to find out that I actually had the same thoughts about the ending as it happened as those that created the indoctrination theory.
Anyone that is upset about the ending must watch both of these things. I believe it will make you feel a lot better.

The reaper growls at the end being specifically bad as it "proves" his theory only it's not there in the game. Something he points early in the game as a sign of indoctrination failing then again as a key part to proving his theory is NOT there at the end. Even when you make exactly the same choices, have 100% readiness and 7k war assents. He had to twist reality a little bit...
The prothean AI saying "Indoctrinated presence detected" is when Kei Leng shows up after it has talking to Shepard for a good 5 min.
The video tries to sell it as the AI reacting to Shepard which it doesn't it's more then happy to talk to him/her until Kai Leng shows up
The places where reality doesn't fit his theory he changes reality to make it fit, mislead us is exactly what he's trying to. If these parts really fit with the theory he wouldn't have to edit them to make them fit
