Now even if he has the authority to unilaterally decide to impose cap changes on teams which we do not know that he does, then using competitive imbalances from contracts that his office approved when their was no cap in place is specious as well.
The owners granted the commissioner unlimited power in dealing with players but i doubt they gave similar carte blanche over themselves. We will find out though because the initial response from the clubs was not compliance.

Found a 2006 revision of the NFL Constitution and Bylaws if you're interested.
I don't care to read though it, I'm not really sure how to interpret it but there is a section on the powers of the commissioner regarding punishment that includes a list of things he can do, including referral to the Executive Committee with any sort of recommendation he deems to be appropriate.
Now, does that answer the question? I don't have a clue because I really haven't the foggiest idea really what I am reading.
